I think he actually means Music Themes of final bosses in any game.

If so I'd say Lord Gwyn from Dark Souls.
If you know the story. If you are one of those people who actually played the game to puzzle the story together, then you'll fight him with regret.
You're fighting a man who's defending all he has left after losing pretty much everything by 'friends' who betrayed him.
In Dark Souls there is no good or evil, everyone has his own reasons to fight. Yet, nobody survives... Your choices don't matter in the end.
There is so much behind every little bit of story in this game that I cannot begin to explain it without ending up explaining everything.
But there is another situation in which this music intensifies the hatred for yourself when fighting him.

If regular bosses count as well I'd put Ornstein and Smough from Dark Souls there instead.
The reason being is that it's just epic. And the fight is just as epic. They simply compliment each other.

If you're talking about music themes, then I think that Portal 2 is my favorite one. It's not the most beautiful or impressive music, but when you're in-game, it gives you an awesome feeling of action. Just my opinion.

But, if you're talking about SE Boss Battles, I think that the GLaDOS one (here) is one of the bests...

Wait, are you talking about Marx, the final boss of Milky Way Wishes, or Marx Soul, the hidden final boss in the True Arena? I haven't played the original, only Ultra, so maybe it's different.

I love the final theme songs to Sonic Adventure (Super Sonic story) and Adventure 2 (all stories). I don't know what the final boss themes are for Sonic 06 because it's so hard to play, but even though the game's gameplay sucked, it had some amazing music with it

Persona 4, against Izanami (her first form) (couldn't find an OST for it, so here, have a fight scene.).
Still, it's on PS2, but it's still one of the greatest themes I've ever heard for a while up to then.

The second half of the final boss of Sonic Colors is one of my favorites.
Don't know why they used two tracks for the final boss since this one is awesome enough for the whole battle but meh.
