If by custom skins you mean other than hats and other non-moving parts, then you're gonna have to put a lot of work in to make it look good. :P

Since the game runs using the Love framework, and I doubt Maurice honestly gives a crap after the game is out, you will definitely be able to modify Mario's "Skin" (It's actually just a sprite on a spritesheet). You'd just need something that lets you edit image files like Photoshop or Gimp.\
