Yes, without any external program(s).
If you have a wired controller (If you have a wireless controller you'd need a Wireless Xbox 360 controller receiver for windows or a charging cable), just plug it in and set the controls in the option menu.

well my friend plugged it in and it was installing and he unplugged it and when we plugged it back in the xbox light lit up but mari0 wont work.

Assuming the installation wasn't interrupted and as long as the light is on, it should work.
It won't work immediately for the game itself, you need to set the controls in the game's options for it to work.

Also make sure you set the controls for the right player. If you're setting it up for Player 2 make sure the buttons are mapped for Player 2.

I didn't get it to work with a charging cable.

It seems I made a mistake in that post (which was quite a while ago).
A wired 360 controllers works like a plug and play controller on the pc.
However, if you connect your wireless controller with a charging cable, it won't work. You'd need a "Wireless Xbox 360 controller receiver for windows".
The reason I forgot this is because my pc has this receiver always connected and is hidden from sight.
I plug my controller in with the charger cable to play, so that it connects automatically without having to sync to PC and sync back to the 360 console.

Sorry for the confusion there. I know it sucks, but that is Microsoft for ya.

I know you guys are all like. Aggh my Xbox remote isn't working. Could someone help me get my n64 remote working. I know it's strange but I have an adapter to play games on PC with an n64 remote. All the buttons are working except I can't aim anywhere. I move the stick and he either looks up and right (Diagonally) or down and left (Diagonally) but nowhere else. PLEASE HELP! (How do I set the axis)

You've set the axes wrong. When setting the axes, read the prompt that comes up and follow it.
