The Final Battle (because I don't have a better name for it)
Here's my idea for a final battle:
(Note: I didn't make that Glados, I found it off google. It's obviously not gonna be the one in it.)
When you start the level, you'll be greeted to Glados. She'll say a few witty lines, then the battle starts. Glados will then start
spawning various enemies Lakitu style on you, including goombas, koopas, and spinies, and on rare occasions, drop a companion cube.
The way you would attack Glados is either by:
A) Jumping on Glados using the platforms
B) Portaling the falling enemies back up to Glados through the portalable floor
C) Smacking her with the companion cube
After 3 jumps, 3 portaled enemy shots, or one cube hit (it's a rare drop, so it's a 1-hit K.O.), she'll malfunction, and the window in the top-right will light up and reveal:
Bowser. It will show that he's been controlling Glados this whole time, and starts phase 2 of the battle. Glados will turn a red tint color, lasers will prevent using the floor as both footing and as a method of attack, and Glados will spawn enemies at a faster rate. This time, it will take 5 jumps to take care of her. After she's been defeated, Glados will malfunction again, Bowser's control panel will explode, and Mario will escape, rescue the princess, and get his cake. Game win, credits roll.
After the credits (or whatever there is), a nice little cutscene will play showing what happened to Bowser.
Bowser wakes up, and finds Glados just staring at him.
Glados: "You took control of me. You monster. No one takes control of me, especially not someone like you.
I think the only suitable punishment is to subject you to some...... tests....."
Feel free to leave criticism/hate messages/throw this idea in the trash.

Sounds good but too easy, also GLaDOS usually makes witty quotes, just sayin'.
Well, the Glados witty lines thing I put in there to keep her in character, but since I haven't played all that much portal (neither of my laptops can run it well :/), I don't really know some things she would say.
As for the difficulty. Again, haven't played portal a lot, so don't know exactly how Glados attacked or whatever. So I went with Mario designs here. One other Idea I had was during the second phase, the platforms disappear and the elevator platforms spawn, meaning you have to keep moving in order to not be fried by the laser at the bottom. That could make the battle a little more harder, but other than that and adding bullet bills, I'm out of ideas on difficulty. If you'd like to suggest something to make it harder, by all means say it.

But keeping on topic, I read through my idea again, and it does look rather easy. But I have no idea how to make it harder. I don't want it Contra hard, but I want it challenging. I'll update this idea if I think of a way to make it harder.

Even suggesting something like making moving platforms would be good, but again, you suggested nothing for added difficulty.

But you could add Bowser coming out of the thing, or nonportalable surfaces and heat seeking missiles!

I brought it up because he said sumthin about GLaDOS saying bowser needs to do tests and that was just a random thought that came in my head
"if bowser has to do tests then well... why not make it a cheat"

You could add these to make it more interesting:
1. Neurotoxin.
2. Bowser firethings and bullet bills after malfunction.
3. Moving platforms.
4. GLaDOS (and Bowser, once revealed) making witty comments through the whole fight.
5. A third stage where GLaDOS remains are on the floor as you fight Bowser.
6. GLaDOS throwing hammers.
